I'm going to be repainting a garage floor with a silicone acrylic (xylene based) product. What is the best thing to use for filling in cracks in the floor? I feel like even a good quality caulk may be softened be the xylene creating possible issues. Mixing concrete and wiping it into the cracks seems so time consuming but maybe that is the best way to go.

If you use concrete patch it would be far better than any kind of caulk with a xylene base sealer. If you seal the floor and then caulk the cracks with a polyurethane caulk like sika flex it would work better than sealer over caulk.
